Prior to his academic career, he worked as a project manager for Educational Information Systems at the Technical University in 70s. During the years of 1986-1991, he was a visiting scientist in the Institute for Computer Science and Computation Technique of the Czechoslovak Academy of Science. Now he is a professor of computer science at the Charles University, Faculty of Mathematics and Physics and the member of its Department of Software Engineering whose head he was from 1994 to 2006. As the Deputy-Dean and Vice-Dean for research and international affairs he worked from 2008 to 2012. He was also a visiting professor at Faculty of Electrical Engineering of the Czech Technical University, Prague in years 1991 - 2013.

In the 1980s, he founded and taught the courses Database Systems, Data Organization and Processing, Information Retrieval, Query Languages, and later co-founded the XML Technology course. He introduced and taught four database courses at the Faculty of Electrical Engineering of the CTU in Prague in the years 1991 - 2013. In 1995, he established two other courses at the newly established Faculty of Informatics at Masaryk University in Brno. Later, he taught advanced database courses in Slovak University of Technology in Bratislava (2010) and VSB – Technical University of Ostrava (2017).

He was editor of several books and proceedings and published more than 360 works on data modelling, relational databases, query languages, file organization, XML technology, social networks, and Big Data in conference proceedings, books, and journals. He is author or co-author of 6 books. He has worked as a researcher and teacher at the universities of Stuttgart, Karlsruhe, Rome, Reykjavík, later at the University of Wollongong and Griffith University.

He works in the editorial boards of the journals Computing and Informatics, Journal of Systems Integration, Int. Journal of Web Inf. Systems, and Journal of Advanced Engineering and Computation. He serves as a permanent reviewer in Zentralblatt für Mathematik and Computing Reviews. Occasionally he works an expert in C.E.C. He was a member of program and organizing committees of dozens international conferences, including ISD, ADBIS, BIS, SOFSEM, DEXA, Euro-PDS, BALTIC DB&IS, ER conferences, and numerous other. He organized 2000 ADBIS-DASFAA Symposium, EDBT'02, Int. Workshop ClustWeb in conjunction with EDBT in 2004, Web X.0 and Web Mining Workshop in conjunction with IEEE Int. Conf. ICDIM'07, ICADIWT'08, ISD 2010, International Workshop on Computational Social Networks within the WISE 2014, etc.

In 2004, J. Pokorný became the representative of Czech Republic in IFIP. He also serves as the representative of faculty in European Research Center for Information Systems (ERCIS). He is a member of ACM, IEEE, Czech Society for Cybernetics and Informatics, Czech Society for Systems Integration. Currently, he is a member of scientific boards of Faculty of Applied Sciences (University of West Bohemia), Faculty of Information Technologies (Czech Technical University in Prague), VSB – Technical University of Ostrava, Faculty of Informatics and Management (University of Hradec Králové), and an Advisory Board Member of LLU, Jelgava, Latvia (from 2015).

His core research interests include database systems, data organization and processing, as well as XML technology and the Web. In recent years, his main interest is the development of methods for modelling and querying NoSQL databases, particularly JSON and graphical databases in a functional way. He also focuses on indexing patterns and integrating graph databases into heterogeneous database architectures.
